There are some useful bioinformatic tools.
PGCGAP
PGCGAP is a pipeline for prokaryotic comparative genomics analysis. It can take the pair-end reads, Oxford reads or PacBio reads as input. In addition to genome assembly, gene prediction and annotation, it can also get common comparative genomics analysis results such as phylogenetic trees of single-core proteins and core SNPs, pan-genome, whole-genome Average Nucleotide Identity (ANI), orthogroups and orthologs, COG annotations, substitutions (SNPs) and insertions/deletions (indels) with only one line of commands.
BtToxin_Digger
BtToxin_Digger is a high-throughput, automatic gene mining tool that can mine toxin genes, such as Cry, Cyt and Vip, etc, from Bacillus thuringiensis. The pipeline accepts multiple forms of input data including Reads, assembled genomes, CDSs, and protein sequences and can output rich and useful results. It is derived from the re-design of the tool BtToxin_Scanner we developed previously.
Analysis
We have developed some useful software for genome mining and other analsis, Such as the BT_toxin_scanner which can be used to search putative genes of insecticidal crystal protein from incomplete genome sequence of Bacillus thuringiensis. All these software can be used online or locally.
Tools
We also integrated some popular tools for normal analysis. These included some primary analyzed tools, such as for singl DNA and protein sequence analysis, and some advanced tools for -omics analysis.
